How can I realize computer earthquake simulation with 3d building model via R2D software?

some of examples already do 3d simulation os simple building models. You need to be a bit more specific in explaining what it is you want to do.

I want to repeat this simulation done by Prof Lu Xinzheng as this thesis has gone:

Xiong, Chen, et al. "Building seismic response and visualization using 3D urban polygonal modeling." Automation in Construction 55 (2015): 25-34.

And I just don't know how to create 3d building model in R2D software and output files (such as .vtk file) which can be used to make animations via paraview.

You can contact Prof. Lu. The 3D models are stick models. If using the MDOF_LU option it will create the models based on Hazus data as outlined in his papers and indeed his book. WUth R2D you can create your own OpenSees models for each building.
